I don't know if you've read this or not, but in a little story called The People vs. Batman Bruce and The Dark Knight are framed for murder and attemptive murder respectively. But by the end of the story Bruce Wayne is exonerated and Batman becomes an honorary member of the Gotham PD...Now I don't know if they could pull this story off in a live-action film but if Batman did get exonerated, it would be a fitting end to a great trilogy.

Batman as an honorary member of the Gotham PD sounds very much like the 60's TV series.
Maybe evidence is leaked that Harvey killed the people and the people of Gotham accept that Batman was no murderer but are still unsure what to make of the Batman

surely by the end of the 3rd movie Batman will have been reinstated as the hero and we'll be left with equilibrium. TDK shows his descent out of favour with the public, so they will somehow clear him of any wrongdoing in the next movie so the public is on his side once more.

He's a vigilante though. The public shouldn't really favor him, or know what to make of him. He dresses as a bat...you know? Just an opinion.
I noticed something the other day. In almost every serious depiction of Batman on film - Batman 89 / Returns / Begins / TDK and more than a handful of BTAS episodes, he's referred to in some way as being a "freak." Even the indie film "Dead End." I think that makes him more of a hero in some weird way. Sorry for going off on a tangent...don't hate me, I know I'm a "deep" thinker. I love the fun versions too!
