As all of you know, The Batman has featured many references to the comics. I've made a list of them:

I'm not sure what you mean by Museum in Swamped. Do you mean the trophy room? Yeah, that was cool.
The Big Chill: I believe that it is closer to the original origin of Mr. Freeze in which Batman was indirectly responsible for the accident that turned Victor Fries into Mr. Freeze. This was definitely the origin for the '60's series, but I'm not sure about the comics. I think it was. And considering that Batman was indirectly responsible, I think that means that pre-Freeze Victor Fries was doing something bad and wasn't the good guy that he was in the BTAS redo.
Topsy Turvey: Joker started wearing the purple suit. Not sure if that counts, but it definitely shows evolution in the character's fashion style.
The Rubberface of Comedy: The whole second half is "The Batman"'s take on The Killing Joke. Joker kidnaps cop and brings him to a carnival. He attempts to drive the cop insane to learn that all it takes is one bad/rotten day to turn a sane man into a monster. We see a flashback of the pre-Joker falling into the chemicals. Batman comes to the rescue and chases Joker in the hall of mirrors. A fight ensues and Batman wins. The only difference here is that Joker didn't succeed in transforming Gordon in The Killing Joke and Joker succeeded in transforming Bennet in this episode.
Meltdown: Dr. Hugo Strange is head of Arkham Asylum. In an LOTDk story arc called Terror, Hugo Strange worked at Arkham Asylum, but in disguise.
Pets: The sidekick/Robin reference with the raccoon.
The Laughing Bat: I have this huge book called BATMAN MASTERPIECES and it has a picture of Joker in a batsuit. I think it could've been the inspiration for the episode's premise.

I noticed some more references in STRANGE MINDS: 1. The Laughing Fish 2. At the back of Strange's folder, there was a picture of Batman that looked like the BTAS logo.

Yeah, I noticed the flying Laughing Fish.
I also remember seeing a pic from LOG (way back when) of the Joker in the pilot holding up a Joker fish in the water. I was hoping to see it in the pilot, but I guess they cut it.
In Strange Minds, we meet the pre-Joker and he seems similar to The Killing Joke's version of the pre-Joker: an average Joe unhappy with his current job and wanting to "make people laugh."

NIGHT AND THE CITY- Gordan and the Bat-Singnal But I was wondering. Did Joker, Penguin, and Riddler ever have a 3 man team up in the comics?

THE LAUGHING BAT: I think there is one comic where Joker infected Batman with laughing gas and made him laugh at times of horror.
JTV: POW! BIFF! ZAP! Plus the SAME TIME, SAME CHANNEL thing.

I just found this out. It turns out that Yin is actually in the comics. She known as Ellen Yindell though. She was Gordon's successor in DKR.
